TM or not TM: transmembrane protein prediction with low false positive rate using DAS-TMfilter
نویسندگان
چکیده
UNLABELLED Web-based servers implementing the DAS-TMfilter algorithm have been launched at three mirror sites and their usage is described. The underlying computer program is an upgraded and modified version of the DAS-prediction method. The new server is (approximately 1 among 100 unrelated queries) while the high efficiency of the original algorithm locating TM segments in queries is preserved (sensitivity of approximately 95% among documented proteins with helical TM regions). AVAILABILITY The server operates at three mirror sites: http://mendel.imp.univie.ac.at/sat/DAS/DAS.html, http://wooster.bip.bham.ac.uk/DAS.html and http://www.enzim.hu/DAS/DAS.html. The program is available on request.

Enhanced membrane protein topology prediction using a hierarchical classification method and a new scoring function.
The prediction of transmembrane (TM) helix and topology provides important information about the structure and function of a membrane protein. Due to the experimental difficulties in obtaining a high-resolution model, computational methods are highly desirable. In this paper, we present a hierarchical classification method using support vector machines (SVMs) that integrates selected features b...
متن کاملA Transmembrane Topology Prediction Procedure for Identifying GPCR Sequences
SWISS-PROT release 42 [1] contains a total of 2,028 transmembrane (TM) protein sequences with seven TM helices (7-tms), out of which 1,762 sequences are G-protein-coupled receptors (GPCRs). This means that a TM protein predicted correctly as 7-tms should be a GPCR with a reliability of 87% even without using any other information. Then, the questions are how much degree TM topology prediction m...
متن کاملA Consensus Transmembrane Topology Prediction Method of High-Reliability
It has been revealed that the function of transmembrane (TM) proteins (20-30% in most genomes [1]) can be classified and identified with the information of its TM topologies, i.e., the number of TM segments (TMSs), the position of TMS and the orientation of the TMS to the membrane lipid bilayer [6]. Therefore, developing the TM topology prediction method with high reliability is critical task f...
متن کاملTransmembrane helix prediction: a comparative evaluation and analysis.
The prediction of transmembrane (TM) helices plays an important role in the study of membrane proteins, given the relatively small number (approximately 0.5% of the PDB) of high-resolution structures for such proteins. We used two datasets (one redundant and one non-redundant) of high-resolution structures of membrane proteins to evaluate and analyse TM helix prediction. The redundant (non-redu...
متن کاملClassification and Analysis of Inter-Helical Loop Segments in Membrane Proteins
The discovery and high-throughput structure modeling of specific membrane protein families, such as G-protein coupled receptors (GPCRs) and channel proteins from complete genome sequences, are important issues in pharmacogenomics and structure-based drug design. Membrane protein families from other protein sequences have been detected and classified with high accuracy by means of homology searc...
